It seems that David Pace, an amateur astronomer from Malta, told in his book about UFOs over Malta, apparently published in the 2000's, about a case of "underwater" UFO and little men, that occurred at sea 20 miles south of Malta in the summer of 1947.
The "Malta UFO Research" website who told about this report says that fishermen on a boat were raising their nets with a catch of fish, when they saw an object floating on the water's surface that looked like a black submarine.
The fishermen were frightened because they thought it looked more like a monster than a submarine, so they quickly pulled in their nets and started the boat's engine.
At that moment a bright light from the "submarine" lit up the whole area, and "little men" began running over the deck of the object. The fishermen couldn't make out much detail from their boat but whenever the light illuminated the "little men", they could see some sort of apparatus around their waist.
After a few minutes, the "little men" entered the "submarine" which began to glow so brightly that the fishermen could not see the object. It then submerged.
When the reporting witness, one Pawlu Zammit, was asked how tall these men were, he replied, "About the size of a 10-year-old boy".

David Pace, who seems to be the most primary known source for this case, is an amateur astronomer from Malta interested in UFOS, who wrote a 64-page book about UFO sightings in Malta. The book exists, however I was unable to find out when it was published (likely in the 2000's):
Unfortunately I do not have this book; which is written in the Maltese language that I would not understand anyway.
It seems that only one witness reported the alleged sighting, the date of reporting is not known and may be very late,
The first issue here is the totally unknown credibility of the report.
The second issue is obvious: this reports looks just like the sighting of a surfaced submarine and its crew. The "USO" does not fly, it dives. The crew looks like "little men", but it might have been an estimate error.
